I've played all the Metroid games except the DS one... I had absolutely no interest in that one due to the fact that first-person is just not meant for a hand-held. I hate the touch screen enough as is.
On the scale of enjoyment though... I don't really think much can compare to good old Super Metroid for the SNES. I've played through that one several times since I can beat it in a single sitting. XD It got to the point where I tried to discover every corner of every map, get all 100% items, and still get the best ending.
When it comes to said best endings though... the GBA ones got a bit insane... I don't have any interest in trying for those, I'll just get 100% items and be happy. I've beaten both of those as well, they were both quite good.
Then there's the Prime series... the first one was great! It was sufficiently longer than most Metroid games so I didn't beat it in two or three days, and some of the tricks it pulled for hiding items was really neat. I hated the Phazon Mines... and phazon in general though... they're so incredibly frustrating when you've gotta play for nearly an hour before you find a save point.
Metroid Prime 2 was a failure to me though... there wasn't much variety in enemies, the constant hiding in little safe zones in the Dark World really sucked away from the enjoyment, and it was just downright boring. Although I must admit it was extremely amusing watching the foster brother fail to defeat the final boss a good 25 times in a row... while I smuggly had the thing down on my second try. Prine 2 is the only Metroid game I've played that I haven't gotten 100% items on... simply because, I was too bored of it to go back and grab the 6 or so missile upgrades I missed.
The only Metroid game I haven't beaten is the original. If I do beat it, I'll use an emulator simply so I won't have to go somewhere and refill all of my energy every time I turn it back on. That's what annoyed me so much about it.
