It's because it was designed for the Gamecube. They didn't want to make the two versions too different to be fair for everyone. And you'd be surprised how much effort it would take to program such fine-point motion sensing and having Link perform actions based on that.
As for putting in the lefty-mode... for the sake of completion Nintendo would probably want to flip everything back and forth depending on what mode you set it to... which if it was added into the game, would probably significantly increase load-time so the game could detect your current hand-mode selection and prepare the data associated with it. It's a minor nuicense, but the game's still quite good for either system.
