The most famous use for one of them is the Blue Black stone. It's used to make the BKB from the MKB (Monkey King Bar).
The Photon Booster is used for Ranger weapons and I think adding %s to weapons. You'll have to check that on the above link.
The Berill Photon is used to make s-Berill's Hand #1 from the #0 version.
The Magic Water is for Force weapons. Plantain Huge Fan, and Plantain Fan.
