First, the Xenosaga games. It's already a known fact that Namco can do some great things with the GC (i.e. Tales of Symphonia and Baten Kaitos) and PS2 doesn't have the exclusive rights to the series to my knowledge. Plus I've heard that it's already been confirmed that a Xeno-spinoff is going to the DS.
Second, Jet Set Radio. I know alot of people were very skeptical of the XBOX one, but I absolutely loved it. Plus the game is so wacky and unique that it almost seems that it should of been a GC game from the start. I truly hope a third one is on the way and if enhanced with the GC's graphical capabilities it could be a truly extraordinary looking game.
Lastly and most unlikely, I'd like to see the GC tackle the Silent Hill games. And why not? They already have the full line up of Resident Evil titles. But with what I've seen with Resident Evil 4, Silent Hill could be amazingly revolutionized if it were for a more flexible system like the GC. In addition, those titles would further satisfy the survival-horror buffs who bought the GC to play the Resident Evil titles.
