One of the Tower quests (East?) allows you to add %'s for PD's, while online. The rules are: 20 PD's for 5%, or a P. Sphere (cost 90 PD's) for 30%; you can't add hit%; you can't add %'s to S-Ranks; you can only have %'s in 3 areas; you can only add 30% if that section has 70% or less.
The other one lets you add specials to S-Ranks. No Charge special though, and TP/Revival and HP/Revival are new specials. It costs 40-60 PD's depending on what you want.
There's something in the quests that you need to do first though.... forget what it is.... something about getting data and giving it to Pagi-something.

you are exactly right but i had to complete east and west tower. frist compelte both of those and get both data disks (1 from each tower) Then take them back to hopkins (speak to him before leaving for the quest) after you complete this got in to the quest called GALLONS SHOP. get any amount of pd or ps. then select enhance weopons photon there you go
