Um, I just beat Pollux on the Hunter's Side Story. And when I started it up again, it started at the beginning. Does this mean its a new lvl of hardness like in ep 1 & 2, or is it just re-starting itself??

I wondered this, as i not long ago finished the Hunter Story Mode and started again. However i havent noticed an increase in difficulty as of yet. Maybe theres a few quests later on, but i havent noticed a big change so far.

Yes it gets harder...I dunno about extra quests though..

It restarts over. This is because of the quests. Some quests come in 3's and 4's at one time and you have to chose out of them, and can only do one out of these 3 or 4 at once, so restarting means u can do the ones that you missed.

No when quests come in bulk like that, if you choose the most important quest first then u will move on and the other quests disappear. If you choose the other less-important quests first then the other quests will still remain there afterwards to complete. Only when you do the quest thats related to the continuation of the story will the other quests disappear.

I think forcing you to choose what quest to do, and what to miss is stupid, it's like asking you if you want to have an arm or leg amputated.
